Basically it's because the endoskeleton was so twitchy and glitchy, (as said in the book "FNaF: The Silver Eyes") that the owner of the restaurant had to make Foxy Out Of Order. The restaurant owner didn't actually notice it himself first.

That is a interesting detail to notice, the moment we see Foxy working normally, he's got his endoskeleton exposed. But in the FNAF3 minigame, he's fully repaired/nonwithered even though he might be in an "out of order" state.
